Installing Starter Motor

I am trying to re-install the starter motor back into my BE5 TT B4 but I am ****ed if I know why the bolts dont seem to line up now. One bolt is shorter than the other - that bolt does not want to grab to its threaded hole? I'm trying to install the longer bolt to the bottom and the shorter bolt above? any help appreciated:mad:
